I thought I would start a running list for all to add to. None may be done but it's fun to dream.
It would be great to:
Climb any of my masts to repair my sails
Look through a telescope from my crows nest
Tie off to pirate ships for fighting the pirates
Have access to new and updated maps, to include hints for un-descovered areas
Ship weapons that fire
Add lanterns that I can hang and lite for nightime
Be able to hire a NPC cook
Be able to hire a NPC ship's carpenter
Be able to buy multiple pets (rats, cockroaches, parrot, cat)
Be able to hire a lazy NPC cabin boy that just wanders around my ship and gives me lip
Allow my pilot to make unsolicited comments about the crew, seas, weather, rats, etc
Have an armory to store a limited amount of weapons, ammo for the ship weapons, my armor
Puchase a skiff or rowboat
Add the ability to buy more furniture and docorate, cabins, areas, ship exterior
Add a small bar for my ale

Ship to ship combat would make me want a boat, I don't even see it as something that would involve deaths. Just a whole lot of fun. Basically boats would be able to fire at each other until one boat had to limp back to port slowly. Maybe the other boat could board it and steal their flag, and put it in a place on their boat where they could display all the flags they've gotten from other boats.
It'd basically be a big game. If boats didn't want to play, they could fly a white flag, but if they were out trolling for other boats to attack, they could fly their colors. You'd also be able to involve other characters too by having them man the cannons, do repairs, etc.
Seriously how fun would this be? It seems the current mechanics of boats could be adapted to support a system like this.
