Even though stats max out at 99, can they "effectively" be higher from buffs and perform better than if they were still 99?

I'm currently at 93 charisma on my bard, and there's the Bluff Amaze ability that buffs charisma by 10. So, is her charisma effectively 103 for all calculations that use charisma, or does it still get brickwalled at 99?

I've always wondered about this myself. Do various equations even accept stat values greater than 99? What is the point of a stat buff at cap, if so?

The answer is yes. If you have an ability to boost strength by 10, then you will have an effective 109 strength if it was already 99.

There could be hard coded caps in certain systems, but generally speaking yes, you can boost to 100+.
