As a low level trader, I have run into this situation as well. Most of us do not skim the profits and as you had just checked with the shop keeper in front of the trader it was likely that they weren't. I don't mind giving gem pouches back to those that want to sell off individual gems themselves or lug arround gem pouch weight until the next trader comes along.

Sometimes I tell them to find out first what the gemsmith is offering them for the pouch. Usually they don't want to bother. Either way, if I played a non-trader who had pouches, I would always check my pouches and make a quick copy/paste to my notepad along with a total of what the combined profit would of been for me vs. what I get in return from the Trader selling them.
Then determine whether a tip is required and if so, cut a 15% payment to the trader giving service. Depending if the profit was noticeable. Course, I may even consider shopping around. Gidske always whispers what he is being offered. Being a non-trader, I might copy and paste these, but refuse the sell, thank them (maybe a modest tip for doing it) and check around for a higher profit margin.
And I wouldn't have any problem of confronting a Trader who I felt was skimming, because I would have come to an agreed on form of business transaction PRIOR to the sell.
This all sounds a bit complex to most folks who don't want to make the effort to secure their own profit, yet look more at the gem selling service as a fast food shop; they want in and out as fast as possible (they all seem to have appointments somewhere).
Thing is, if your profit means so little to you to not make the effort to pay attention to the numbers, then don't bother complaining..be happy, and move along. In the end, you will profit. It all balances out.
I guess the process of filling up mulitple pouches; hazards of hunting, opening boxes or finding someone to open them for you, paying empaths for healing from the hunts, possible deaths, weapon, armor damage, and so on; means so little that when it comes time for those to sell their pouch, they can't be bothered with taking another 5 to 15 minutes in the gemshop to work out a few simple numbers and/or talking to the Trader a moment to figure out how they do business.
