I remember having an issue with 312 and eye color alterations about a decade ago where in it would end up using the first eye color on the alphabetical list to a given race if the alteration eye color didn't meet some specific guidelines.

Has this changed? Is it more flexible now? If not, what are the guidelines?

I'm having trouble finding documentation about it.

It has not changed. If your eye color is more than 13 characters long, it will default to purple.
