Ok I know these things get damaged by weather and wot not so i want to be very careful with it. My question is if the case is open will weather affect the book? For example if its pouring outside and I open my case to shuffle the partitions to grab a runestone is it gonna hurt my spellbook when/if its on the spellbook partition?

Nope, yer spellbook is safe within its case. no matter what else you remove out of the case or shuffle it around. Its when its exposed to the elements that can cause it harm. Rain or Snow will damage it.

Sorry if I'm a little dense, does this mean that if the case is open to the rune compartment in the rain that my spellbook is safe?

yep, in fact, if the case is open to the spellbook slot and its raining and your spellbook is IN the case it wont get damaged. In spellbook case - safe, out of spellbook case - unsafe

By the way, there is a cute trick you can use with a spellbook case.

Along with just turn my spellbook case, which opens the case to each compartment in a sequential order, you can turn my spellbook case to <compartment> to jump right to that specific compartment. Very handy.
