Now, my shop balance:

Is something in error here? I had more than 720 in plat in my shop, with another 51+ plat to come at the end of the pay period. I withdraw all coin to my bank account, but instead of just the 720ish plat, it transferred the 720 plus the 51 plat to the bank, and now the shop shows a deficit of -515625. I would have thought you wouldn't get the profits for next pay period when you make a withdraw? I'm assuming the balance would adjust to 0 taking into account the profits projected, and then subtract any fees.

You can withdraw from your bank account against the amount that you have earned. This does, however, put you at a zero bank balance at the end of the month, which will be negative after rent is incurred. Due to this, your shop will be that much closer to eviction. This is not really a recommended approach :).

This, I'm not worried about in the least. I was just concerned as to whether or not you are supposed to get all current profits made this pay period in addition to any profits collected from previous pay periods that was already in the shop.

The current bank account balance for the shop is:
-A current bank account of -515625 Kronars.

But the profits made so far for this pay period is:
-Made 6 sales for a total income of 515625 Kronars.*

If you are supposed to get these profits when pulling money out, and this is not a bug, I can see (or assume) the income of 515625 will zero out the -515625 in the bank account when the current pay period ends. Normally when you make sales, the money received from sales are not reflected in the balance until the end of the pay period, so it didn't seem logical it was counted when I did the withdraw.

Yeah, it is a bit confusing, but you have the notion right. You can essentially take a loan out against the future profits of your shop that you have already marked down (i.e. have already been recorded by the game for this sales period). There's no direct penalty for that, though it does give you a chance to go deeper in debt by way of getting yourself evicted and then getting charged the 'eviction fee' on top of your negative bank balance.
