Could Wyrom or whoever made these confirm what slot the gem-eating part takes up? Like, could you in theory add a greater flare and keep an acuity gem in it at the same time as an additional effect? My gut tells me probably not, but figured it couldn't hurt to ask someone in the know.

If you're considering a greater flare item as having a flare slot and a script slot, then the gem itself is taking up the flare slot and the "gem-swapping ability"/"Joola aspect" (meaning the ability of the inserted gem to be visible in the staff's appearance) are taking up the script slot.
The only way to add "greater flare" functionality to the runestaves would be to combine/merge the two scripts.
